The present church building was completed early in 1891. The building was designed by Ernest Coxhead, a prominent English-trained Bay Area architect. Coxhead was responsible for the design of many Episcopal churches constructed in California in the late 1800's. He designed his buildings to fit the scale of the neighborhood and surrounding area. St. John's is described in one architectural guidebook as "a fairy tale church in an imaginary English countryside."

The building, which exhibits a blend of Shingle, Arts and Crafts, and Colonial Revival architectural styles, is listed as a Petaluma historic landmark. In 1985 the church received the Heritage Homes Award for architectural excellence.

A two-manual, 25 rank Whaley pipe organ is the primary source of music in the sanctuary. This instrument was extensively rebuild and enlarged in 1979.

In 1987, the original altar was reconfigured to allow the celebrant to face the congregation during the Holy Eucharist. Originally the altar was located placing the celebrant with his back to the congregation.
